    The obvious pro-intelligent design argument is that an "intelligent" user is still controlling which mutated organisms will breed and thrive. This opens the mechanism to criticism that it cannot work without someone pulling the strings. For this to accurately represent the theory of evolution, in needs to have no user input and have the organisms evolve randomly and independently. Though as a game, that would be much less entertaining.

    @IcemanD: I'm not arguing for intelligent design - I'm just saying that this game's current form arguably illustrates intelligent design, rather than Darwinism.

    @Dallifornia: The thing about intelligent design (and why no one can win an argument against it) is that the exact mechanism changes to whatever people want it to be. Maybe I believe that god is effecting the proliferation of species with specific traits by consciously influencing other animals' behavior so they die. Then if you prove me wrong, I can just change my beliefs according to whatever holes or lack of proof there is in the counterargument. It's like stabbing at water.
